地球防衛軍日本支部のロボット部隊「ストレイジ」に所属するナツカワハルキは、怪獣が起こした被害の処理をする最中、地球に襲来した怪獣とそれを追ってきたウルトラマンゼットの戦闘に巻き込まれる。戦いの最中、ハルキは身を挺して怪獣の攻撃から避難民を守り命を落とすが、同じくピンチに陥ったゼットから起死回生の手段として一体化を提案され、ウルトラゼットライザーとウルトラメダルを与えられる。アイテムによるウルトラフュージョンを敢行して力が強化された姿となったゼットは怪獣を撃破することに成功し、かくしてハルキは活動が活発となった怪獣やその裏で暗躍する宇宙人との戦いに立ち向かうこととなる。
