火星が人類の新たな居住地して開拓された時代。火星で生まれ育った青年マナカケンゴは、超古代遺跡を怪獣が襲った際、不思議な力を発現させる。怪獣によって傷ついた人々を目の当たりにし、皆の笑顔を守りたいと強く願うケンゴは、シズマ財団の代表シズマミツクニからGUTSスパークレンスを与えられ、それを元に超古代遺跡の地下で眠りについていた光の巨人ウルトラマントリガーと一体化を果たす。怪獣やそれを使役する闇の巨人を退けたケンゴは、ミツクニより地球の対怪獣部隊GUTS-SELECTへの参加を呼びかけられる。かくしてGUTS-SELECTの一員となったケンゴは、世界中の人々の笑顔を守りたいという思いを胸に、頻出する怪獣や闇の巨人たちとの戦いに望んでいく。
