21世紀初頭の東京。母子で暮らす高校生・神名綾人は、模試会場に向かう途中に突如上空に現れた謎の航空部隊の攻撃に遭遇した。破壊された街で、綾人は自分の描いた絵に酷似した風景の中で、不思議な少女・美嶋玲香に出逢う。玲香に導かれるようにして地下鉄に乗り、神殿にたどりついた綾人は、卵から巨大な人型の存在｢ラーゼフォン｣が出現する瞬間にめぐりあわせた。｢真実を見せる｣その言葉に従って、謎の女性・紫東遙とVTOLで東京を脱出しようと試みた綾人は、玲香に導かれてラーゼフォンに同調、体内へと入っていく。ついに目覚めのときがきた。超兵器ドーレムを粉砕したラーゼフォンは、そのまま東京から飛び去っていった。外から故郷を見た綾人は、そこに巨大な木星のような｢TOKYO JUPITER｣を目撃する。謎の存在MUに占拠された首都は、不思議な膜に閉鎖され、住民は偽りの生活をさせられていた。しかも外部には、12年も先の時間が流れていたのだった…。東京を支配する｢青い血｣の人間とは何者か？綾人とラーゼフォンには、どんな関係があるのか？そして真実の世界で、綾人を待ち受ける運命は何か？
