全宇宙の侵略を企むベガ星連合軍が、月の裏側に建設した「スカルムーン」を前線基地に、ついに地球へ攻撃をしかけてきた。それを知った青年・宇門大介は、これまで隠し通してきた過去に向き合い、ベガ星連合軍に立ち向かう決意を固めた。シラカバ牧場で平和に暮らしてきた彼の正体は、故郷であるフリード星を侵略され、ＵＦＯロボ・グレンダイザーに乗って地球に逃れてきた宇宙人だったのだ。彼は再びグレンダイザーに乗り込み、かつてマジンガーＺに乗り込んで地球を守った兜甲児や妹のマリアなど、周囲の人々に支えられながらベガ星よりの刺客を撃破してゆく。だが、勝利への道はとても平坦とは言えない。幼なじみであるナイーダとの再会や、母の仇との対決など、大介の前には数々の苦難が待ち受けている…。
