24世紀初頭。辺境の惑星ベイジョーは、近くでワーム・ホールが発見されたため、銀河の果ての、未踏の地への入り口として戦略的重要拠点となった。30年あまりの間、カーデシア人の侵略を受けた惑星ベイジョーの人々は、壮絶な戦闘の末、彼らを撃退した。しかし、その美しかった国土は焦土と化し、資源は全て搾取され、惑星内の情勢は不安定であった。また、カーデシア人の前線基地だった宇宙ステーション“ディープ・スペース・ナイン（DS9）”は防衛機能などの最新設備が破壊されたまま放置された。地球を中心とする150の文明が同盟を組んだ『惑星連邦』は、惑星ベイジョーの連邦加盟のため地球人ベンジャミン・シスコを司令官に任命し、“DS9”に派遣する。ベイジョー奪還をもくろむカーデシア人に包囲され、宇宙探検家、商人、スパイなどさまざまな航行者が行き交う混沌とした宇宙ステーションを舞台に、シスコ司令官ほかクルーたちの活躍を描く。
