｢バグズ2号｣の惨劇から20年。地球では火星より飛来した未知のA.E.ウイルスが猛威をふるっていた。A.E.ウイルスのワクチンを作るには火星へ向かい、「テラフォーマー」の攻撃をくぐりぬけてウイルスのサンプルを入手する必要がある。20年前の生存者、小町小吉を艦長としたクル―は、大型宇宙船「アネックス1号」に乗り人類の存亡を懸けて火星へ向かう。予想だにしないアクシデント、交差する各国の陰謀、更なる進化を遂げたテラフォーマーとの死闘。新たなる人体改造法である「M.O.手術」を受けた隊員達とテラフォーマー達との種の存続を懸けた戦いが始まる。
