地球を大魔界に変えようと目論む暗黒魔王ゴクアークの封印が解かれた。太古から地球を守ってきた神秘の戦士エルドランは再度封印を施こすが、既に地球には大魔界の魔道士ヤミノリウスIII世が送り込まれていた。 青空小学校４年の超腕白トリオ、霧隠虎太郎、流崎力哉、風祭鷹介の三人は、山中で巨大なロボットを発見。目の前に輝く人物が現われ、ガンバーコマンダーを授け、地球の危機を告げて消えた。地球の未来は、エルドランから元気一杯の少年達『ガンバーチーム』に託されたのだった。 ところが、３人には「正体がバレたら犬になる」という呪いが掛けられており、同じく呪いによって犬にされてしまった虎太郎の父、籐兵衛以外には本当の姿を知られてはならないのだ。 度々のピンチにも陥るが、持前の元気で乗り切って行く３人。しかし、ついに魔王ゴクアークが復活してしまった。グレートガンバルガーへとパワーアップし、一旦は勝利するガンバーチーム。だが、虎太郎の自宅から発見された巻物には、地球を滅ぼす３人の魔王の復活が予言されていた！
