公元2199年，地球因遭到神秘行星加米拉斯的攻击而濒临灭亡的危机。游星炸弹所释放出的放射能污染了地球表面，人类不得已只能逃到地底苟且偷生，连最终希望的地球防卫军宇宙舰队，也在冥王星战役中惨遭全灭。 正当人类陷入绝望之际，远在14万8千光年外的伊斯坎达尔星却为地球带来了希望。配备了「波动引擎」的大和号正缓缓地启动，即将展开一场来回29万6千光年的浩瀚旅途…… 冥王星越来越近了，为了解除游星炸弹对地球的威胁，大和号于是计划攻击冥王星基地，而加米拉斯冥王星基地司令则打算利用最新武器「反射卫星炮」加以还击。大和号进入了反射卫星炮的射程范围，却因为冥王星上还有其它生物，因此无法以波动炮展开反击。在反射卫星炮集中火力攻击之下，大和号的制动装置开始产生异常，最后沉入冥王星的海底深处…… 由于大和号在冥王星一役的英勇表现，终于解除了游星炸弹对地球长期以来的威胁，但也因此引起了加米拉斯帝国大总统德斯拉的注意。脱离了太阳系之后，大和号一路朝着伊斯坎达尔快速前进，却在途中遭遇德斯拉机雷防卫线的阻挠。面对如此庞大的雷区，冲田舰长决定利用机雷部署的间隔直接穿越雷区以节省时间，不料机雷群却悄悄地缩小间隔并团团围住大和号，令大和号陷入动弹不得的险境之中……
