东南大学的三年级学生渡五郎与朋友丸目豪作，某晚目击了怪人袭击一个女子和少年，两人出手相救却被怪人反击，而五郎也因此掉进海里。五郎醒过来后看到之前救的女子和少年与其他人一起向他说事情的真相，攻击他们的怪人是新人类帝国的成员，之后为了与新人类帝国作战，他们组成了突变少年同盟(ミュータント.少年同盟)。五郎最后决定与少年同盟一起对抗新人类帝国。
