Im Jahr 2067, also 8 Jahre nach den Ereignissen von Macross Frontier, haben die Menschen und die Zentradi weit über die Hälfte der Galaxie erobert und bewohnen mittlerweile über 400 Planeten. Doch eine mysteriöse Krankheit, genannt Vars-Syndrom, verbreitet sich auf rätselhafte Weise in der ganzen Galaxie und sorgt dafür, dass sowohl Menschen als auch alle anderen Rassen ihren Verstand verlieren. Dies schlägt eine Schneise der Verwüstung. Um dem Problem Herr zu werden, werden überall junge Mädchen zusammengesucht, die die Fähigkeit besitzen, Erkrankte mit ihrem Gesang zu beeinflussen. Als taktische Musikgruppe "Walküre" sagen sie dem Virus den Kampf an, Unterstützung erhalten sie vom Militär. Freyja flüchtet vor einer arrangierten Heirat. Ihr großer Wunsch ist es, an einem Casting für "Walküre" teilzunehmen, doch sie landet versehentlich auf dem falschen Transportschiff. Dort trifft sie den ziellos reisenden Hayate, mit dem sie sich schnell anfreundet. Als plötzlich der Kampf ausbricht, müssen beide sofort handeln, und das Militär sowie die Delta Squadron werden auf Freyja und Hayate aufmerksam.
