Dr. Light und Dr. Wily sind zwei geniale Wissenschaftler und arbeiten gemeinsam an neuer Robotertechnik. Eines Tages entwickeln sie einen sehr fortschrittlichen Prototyp. Doch kurz nach dessen Aktivierung beginnt dieser willkürlich das Labor zu zerstören. Dr. Light nimmt an, dass das Führungssystem des Prototyps, das Dr. Wily persönlich programmiert hat, Ursache des Problems ist und schlägt vor nochmal ganz von Vorne anzufangen. Dr. Wily sieht dies aber als Beleidiung seiner Genialität an und versucht in der darauffolgenden Nacht die Baupläne zu stehlen, wird aber von Dr. Light erwischt. Dennoch schafft es Dr. Wily ihn zu überwältigen und zusammen mit dem Prototyp zu entkommen. In seinem neuen Unterschlupf modifiziert er diesen dann zu Proto Man.
