21世纪初，日本的首都东京被外部入侵者Mu（读作"moo"）用半圆形的障壁与外界隔绝，身处障壁外部的人称该障壁为"Tokyo Jupiter"（因障壁的外观酷似木星），身处内部的人则相信“东京以外的世界已经灭亡”。数年之后，居住在东京的主角神名绫人在赶往模拟考试的试场途中，遇上了电车意外。绫人在寻找救援的途中，遇到了一名神秘少女“美嶋玲香”，并在她的引导之下，到了一座地下神殿。此时，东京上空突然出现了会“唱歌”的神秘“物体”，并与绫人产生了“共鸣”，使他在神殿倒下了。在混乱的意识之中，绫人说了一声“RahXephon”。然后，神殿内的“巨人”觉醒了……
